I also had "Cannot redaclare" drush error in my custom module. If I do drush sql-cli --root=~/sites/clients/client, it tells me it needs a higher bootstrap level. In my case changing the case of my project from ~/Sites/MyProject to ~/Sites/myproject made the issue go away.
