I did an interlaced version and noticed the problem immediately, then did a de-interlaced version and it looked far better. I think it may have been the interlace setting of "Field" causing the problem, as I set it to "Frame" and now it muxes.

I can try the step you mentioned. not sure if it's just loading/copying it or doing some conversion). What are the settings of your source material? Will that make the video look noticably worse?

I'd say it's near-unanimous at Episode being better than Quicktime or Compressor.
